La historia la protagoniza Kafka Hibino, un hombre de 32 años que quiere unirse a la Fuerza de Defensa y cumplir la promesa que le hizo a una amiga de la infancia, Mina Ashiro. En su trabajo como limpiador de restos de Kaiju forja amistad con un nuevo compañero, Reno Ichikawa, cuya determinación de unirse a la Fuerza de Defensa inspira a Kafka a cumplir su promesa de la infancia de unirse a Mina para proteger a la humanidad. Cuando un pequeño Kaiju se introduce en el interior de Kafka, éste adquiere una fuerza sobrehumana y poderes que le permiten luchar contra los Kaiju. Ahora se esfuerza por ganarse la confianza de sus compañeros humanos, derrotar a unos Kaiju cada vez más poderosos y proteger el mundo.
