Clannad présente la vie d'un jeune lycéen, Tomoya Okazaki , qui s'avère être un recalé, également vu par les autres comme un délinquant. Plutôt lassé de sa vie, ses journées s'avèrent être trop monotones, rien qui ne relève le défi de l'intéresser. Il espère donc voir sa vie changer un jour, et fait ainsi la rencontre de Nagisa Furukawa, étudiante dans le même lycée que lui, et qui semble plus mystérieuse qu'elle ne paraît. Ce dernier commence à faire des rêves étranges, peut-être liés à cette rencontre, et ne cesse de rencontrer une à une des filles ayant chacune des personnalités particulières. C'est ainsi que la vie de Tomoya sera bouleversée comme il ne l'aurait jamais imaginé !

Tras esto, Kero —el guardián del libro— emerge y, al enterarse de que la mayoría de las cartas conocidas como las «cartas Clow» se habían esparcido por todas partes, le dice a Sakura que ahora es su responsabilidad convertirse en una «cardcaptor» e ir en busca de ellas para evitar que ocurra una «catástrofe» en el mundo. Por lo tanto, Sakura adquiere habilidades especiales para así enfrentarse a los poderes mágicos de cada carta y lograr capturarlas y sellarlas. Kero se vuelve el guía y mentor de Sakura durante la búsqueda, mientras que su mejor amiga, Tomoyo Daidōji, le confecciona gran variedades de trajes, ya que según ella «debe llevar una ropa especial para una ocasión especial». Además, Tomoyo suele hacer grabaciones de las batallas de Sakura.

Cuando Nanami va a la propiedad al principio cree que es una broma ya que resulta ser un templo, pero todo cambia cuando conoce a Tomoe el familiar del antiguo dios de la tierra que no estará dispuesto a aceptar tan fácilmente a Nanami como su nueva ama, siguiendo enojado por el abandono de su antiguo amo, ahora Nanami se ve afrontar un nuevo mundo donde ella tendrá que probar tanto al mundo de los dioses como ella misma que puede llegar a ser una deidad digna (junto con la ayuda de Tomoe) tendrá que aprender como hacer el trabajo de dios de la tierra y más en un mundo donde la ciencia y la Tecnología han superado la creencia religiosa.
