La historia gira en torno a Haruka Nanase, un muchacho al que siempre le ha gustado sumergirse en el agua y nadar. Antes de graduarse de la escuela primaria, participó en un torneo de natación junto a sus compañeros del club: Rin Matsuoka, Makoto Tachibana y Nagisa Hazuki. Tras conseguir la victoria cada uno de los chicos siguió su propio camino. El tiempo ha pasado y tras llevar años sin verse, su amigo Rin, que se marchó al extranjero y ahora ha regresado, reta a Haruka a una competencia de natación para demostrarle lo mucho que ha mejorado con los años. Haruka no tiene intención de que eso acabe ahí, así que reúne a Makoto y Nagisa, sus viejos compañeros del club de natación de primaria al que también pertenecía Rin y a un nuevo miembro llamado Rei Ryugazaki para formar el club de natación del instituto Iwatobi para poder vencer a Rin y a su nuevo equipo de un instituto rival.
